Success! Vectric support acknowledged the problem of components that are not visible in the toolpath level should not be included in the toolpath and they referred it on to their development team. Thanks to everyone who helped.

So 11.009 did not fix this issue.

Any chance of an update from Vectric?

I haven't heard anything. They will probably include the fix in the next update but, as of yet, they have not said they will.

I just updated Aspire to version 11.09 and they fixed the problem. Interestingly, there is no mention of it in the release notes.

John,

Are you sure? I unchecked the visibility in the component tree and recalculated the toolpath. The hidden components did not show up in the toolpath preview. Then, I rechecked the components and made them visible again, recalculated and they were all there in the preview.

What it seems to be doing now is still creating a toolpath for the hidden model but it's not a full one.

I used a large stepover on the attached picture so it shows what is happening. With .008 the centre toolpath would have been the same as the other two. Of course in both versions it shouldn't be there at all as that model is unchecked in the layer.
