I am having trouble getting the dog bone fillet to work consistently on my pocket boundary conditions. I suspect this is because some lines that are essentially straight are considered arcs by the program. Is there a quick workflow to fix this.

The long part of that shape is a single arc. You can't place a fillet where an arc directly joins onto a corner like that. You'll need to go into node edit mode, insert a node and change the new span to a line. How far down that node needs to be depends on how big the dogbone is.
Or you could use the Curve Fit tool to convert the arc to line segments.

Should have made it clear that it's a dogbone fillet you can't place in those circumstances before someone picks up on it. You can add some other types of fillet but then trying to replace those with another type leads to it's own issues....
