It's too late in the night to do trigonometry but it'll have something to do with the angle and the diameter of the cutter.
A better question is why, for a 0.125 inch diameter cutter do want a pass depth of just shy of 1 inch (0.96)?

Side angle 30 degrees. Many manufacturers will quote the degrees from angled edge to angled edge which is fine for the v-bit entry that comes to a "sharp" point. But, the engraving tool entry is looking for the angle from centre-line of the bit to one angled edge as per the picture on the data-entry...

Here the case is will Parallels (or any other emulator such as Oracles's VIrtualBox) run on the M3. So whatever specs are listed for Parallels (or any other emulator) is what you need to go by.

If you really are adamant that you need to use z-zero at the material surface you could do so by replacing the instruction "Zero to the machine bed" above with: Zero to the machine bed manually move the z-axis up to 2.5mm reset the z-zero to this point and continue with Russell's method but setting ...

Perhaps I'm missing something. If you created the box then moved the pieces but misjudged some spacing can you not just move the pieces again without recreating the box?

Material surface: If you have the same design that you want to cut through on multiple sheets of material (of varying thicknesses) you'll either need to create a separate file for each sheet thickness or create one file using the largest thickness of the sheets.

Personally I'd be wary of using the copy file approach (a.k.a. sneaker-net) unless I backed up everything I'm replacing on the destination machine. Beyond all that has been mentioned the difference between 0.0024 and 0.0017 is 0.0007—about 1/6th the thickness of a sheet of paper.

Are you sure that they are all mortise and tenons top and bottom? If those stanchions are flush at the back I'd suspect a lap joint.
