Is it too much time/work to surface the material to constant thickness? What if you just surfaced the perimenter areas that will take the magnets? Thank you for bringing that up. On one of my cases, I mill off about half the thickness of the wood before drilling my pockets and holes for the magnets...

My initial thought is that you could use a bull nose bit on an appropriately offset vector inside your pocket. I was considering something similar to that.
