The solution will probably be in the pin settings for the stepper drivers. Replacing a BOB can definitely cause this sort of problem, you need to head into the setup stuff to see what is what. Something to be aware of as you venture into carving 3d models. If you double the size of the model, you quadruple the time, that is if you keep the Z height of the model the same. The absolute, positively first thing you MUST do is HOME THE Z AXIS.
If you have not done that, nothing will work correctly for the Z axis.
