It sounds like you're trying to use the 2D boundary tool on a 3D project.
Go to the 3D modeling tools and use that version to draw a boundary around 3D components.
I hope this makes sense.

When I want to use a plunge cut, but need to use a bit not intended for plunging, I ramp the plunge cut. Sometimes as much as 2-4 inches depending upon the the bit.

That's an incredible job of re-registration.
My only regret is that I'm having difficulty following how you did this. I'm always interested in learning methods to fix mishaps.
It's the rotation part that has me stumped.

When I need to force the direction of the dogbone, I zoom in real close to the intersection and click on the side I want. Be sure to remove the existing dogbone first by clicking on it.

I have never seen a vectric video that required dual zero planes.
