Most Precise Two Sided Machining Strategy

I need to machine some pieces on both sides and they need to align perfectly.

What would be the best strategy for this?

Did anyone try a 3D probe? Is it more precise than using dowels?

Thank you all for your great suggestions! I'll do some tests and see how it goes. The idea Rcnewcomb had with 2 passes and first pass with a wider bit is interesting.

For the profile cut, i have a 100mm long bit with a diameter of 8mm that needs to cut 60mm deep to the half of the material thickness, and then i need to turn the material over and cut the other 60mm. In order to make these cuts, how much can my pass depth be and what maximum feed rate can i have? ...

Sorry i forgot to mention the material. It's lime. I know the rule is 1/2 of the bit diameter for the pass depth, but as the bit is longer it will bend and vibrate. The bits seller adviced me to set the pass depth to 1mm because the bit is very long and subtle and it can break and that's my biggest ...

I'm not going to make a new toolpath for each pass. I would end up with about 30 toolpaths. I just can't believe there is no option for this! At the moment if i have a toolpath that requires 4 passes, every pass the tool will go at the tp start location and mill from there. Is there any way to tell it to start the next toolpath from where it is? It's a waste of time to go all the way at the start location when it could just continue from ...

From the pictures its hard to know the scale, but seeing how the grain on the drawer fronts match the body, I am guessing its a bandsaw box. Very creatively cut.
