I'm with Steven and Martin.

But I think plywood would be less prone to warping and would result in a better gluing than MDF.

These icons are available as .png files in the html help.

Just open it from the help menu and extract the icons you are looking for by right-clicking them and choosing the relevant item depending on your web browser.

Make 2 toolpaths: 1 for the rectangle, 1 for the tree.

Run the tree toolpath alone: is it OK?

Without further information, I'd say you had a Z0 issue.
Did you take pictures of the problem?
If not, try again with a cheap piace of wood and take pictures along the process.
