You could leave a couple of thou in the pocket for finishing both on the bottom and on the sides. Then you could make a new pocket toolpath and set your cut depth to the full pocket depth. Combine the two tool paths into a single post file and you will get exactly what you are asking for.

Well I set it up basically. It's more of a place holder than actual commerce. I do have a couple of items up. It's not really high on my priority list, as I have been very busy in my shop and home. Once I get a couple of large home projects done I will spend more time with that sort of stuff.

It is highly unlikely that the GCode is faulty. You should check to ensure that you zero plate is in fact setting zero correctly. After you set Z zero with your plate you should be able to manually move your cutter to the surface that is supposed to be Z Zero and confirm that you DRO - Digital Read ...
