A clear hybrid silane glue should be easier to deal with. Here in the US, e.g. "Clear Gorilla Glue" (not the nasty foaming Gorilla Glue) or in Germany e.g. "Pattex 100%". For some reason "Use automatic boundary offset" must be checked to make it work (i.e. go to full depth). But I have no idea what that is and why.

What is the size (especially the height) of that thing? You will need at least a bit as long as the height (plus collet clamping) and a machine travel twice that height. Some with an oscillating multitool sander but mostly with elbow grease and a foam sanding pad. It helps to make sure the CNC cut is clean and as unfuzzy as possible.

You can use only one tool path and then edit the passes to have one at 3.7 and a final one at 4.1mm

Use MDF only if you have good dust collection. It makes fine dust that is not healthy.

Might be interesting to run the tool path with a pen in the spindle (of course non-rotating) on paper and see if the corners are clean or somehow wavy off track.
