Did you have the toolpaths set up with layer association (the Vector Selection part at the bottom of the toolpath dialog)? If so when you import the toolpath they should automatically associate with the same layers in the new file or prompt you if you want to create those layers if they don't exist.

If the vectors are only associated manually by selection then the export/import knows nothing about those relationships.

Nope, I have them selected manually. I do have most of the cuts separated in layers, but there's a lot of profile toolpaths that need to go left or right of a vector and picking the whole layer would probably get the left/right orientations screwed up.
