It's probably something simple but after weeks of successful cutting when I now go to cut after the tool change and cycle start something is adding .25 to the z height. I am using Mach 3. When I fake the zero by setting the zero height below the surface of the material it seems to cut ok.
Where do I look?

Check your material setup dialogue. Is it zeroing on the top, or bottom of the material?

Is the tool that is changed into the machine the same tool and length when mounted as it was when used before or is it possible that the length is not the same?
You have not used the tool offsets or inadvertently keyed a value into one of the tool offsets in Mach3 have you? Also when you set the Z zero position did you regenerate the toolpath? Whenever you make a change to any of the axis you will need to hit the 'Regenerate Toolpath' button so those changes will be incorporated into the currently loaded file.

If you are using Mach3, check the Offsets screen, top left - does the Z tool height have an entry? If so, click on it, and zero it out.
