When cutting a 3d model I zero my roughing bit to the top of material. After that is done cutting and I change to the finish cut where do I zero it. To the original material or to the rough
cut surface. Sometimes there is no original material left or should I make sure there is some left

You need to zero the roughing and finish toolpath to the same spot or your result will suffer. Pick a spot off the machined area to use as the spot to zero off.
