The rough cut will cut everywhere it can fit the tool to the depth of the finished model minus the Machining Allowance that is specified in the Toolpath Parameters of the roughing toolpath.
The finish cut will then cut from that machining allowance down to the finished model as well as cutting in one pass the parts that the roughing tool couldn't reach.
So basically to adjust the depth between the rough and finish cuts it's the Machining Allowance you want to change. Don't make it too big though. As I've said the finish cut is done in one pass.
